There is one single box design for this set, featuring set mascot Mega Rayquaza ex depicted in green and black against an artistic night sky.
The blurb on the back of the box reads:

The artwork for the Pokémon Center Elite Trainer Box has not yet been revealed but is generally almost identical to that for the regular box apart from the inclusion of the Poké Ball Pokémon Center logo at the bottom of each box.
Pokémon Center Elite Trainer Boxes are generally £10 / $10 more expensive than their regular counterparts.
The contents of the Pokémon Center Perfect Order Elite Trainer box are generally similar to the regular box with the addition of 2 extra booster packs and an additional Promo Card.
